My custom layout
I am using the design that Hit Box uses for their Smashbox product. I did a few tests with different layouts and I believe having the straight buttons for the left hand is important due to situations where you have to press Up-Left and Up-Right. The right hand can be shaped in a more ergonomic way.
For Super Metroid, room strats will often require you to press many buttons quickly, and therefore my select button is allocated to my left thumb for easier item canceling. I would suggest attempting to do optimal Tourian strats (which require the most button presses) to figure out what is most comfortable for you.
I also change my controls in Super Metroid. My scheme is Y for shot, B for jump, X for item select and A for dash. The actual colors on the hitbox line up with a standard SFC controller.
